I don't think doing it in two halves would make a difference. When you come to do the next section, make sure the mastic tape is squeezed into/under the end of the section you did first (if that makes sense) to ensure there is not a gap, the mastic tape will stick to itself and seal it to stop water getting in.
I learnt this when I resealed my rails, I left about a 1mm gap between rear and front rails, some water got in and ran down to the window.
After a bit of investigation, I added some more mastic tape into the gap (after some losening of the re-sealed rails ) then tightened up. No more water getting in.
