I use Booking.com all the time for hotels and B&Bs.
For hotels, there is usually a list of choices for rooms and booking options; the cheapest ones are those that require full payment at time of booking and non-refundable.
I tend to choose the reserve room now and pay later option, secure by providing my credit card details. Providing I cancel in good time as stated in the T&C, I would not be charged anything.
I have secure my rooms with Booking.com for my trip to LA in July/August 2016 last October. This way, I have a record of my chosen hotels. Later this year in March/April when more funds will be available, I may change my bookings if cheaper rooms are available by opting the "Pay Now" option.
I have used them to book a B&B in the Cotswolds recently. I can't remember whether I provided my credit card details to secure the room or not at time of booking, however, I received an e-mail from the owner of the B&B requesting for a deposit right away to secure the room.
Can't comment about booking for apartments, as I have reservations about key collection/return etc... Besides, I seldom opt of self-catering holidays except for camping.

Used them lots for hotels, most recently for o/n's in Metz, Lucerne, Basel, and Luxembourg City for the run down to Lake Como in June, and back.
The site is good, and the system slick. Never had a problem.
If the property offers it, we tend to use the "pay now, no refund" option - not just because it's cheaper - but because it means that by the time we get there it's been paid months back so there's just usually local tax to pay, or breakfast etc. And we have annual travel insurance if the trip has to be cancelled.
For apartments, we've used Owners Direct, and went via them again for Como. They have reported hacks in the past but we haven't had a problem.
