I'm assuming from what you have said that the awning is canvas type material not the modern nylon type stuff?
I have recently waterproofed my Combi Camp using Travis Perkins' Waterseal. The unit did smell a bit old & musty when I purchased it - but then again it is old and had not been used at all this summer.
The Waterseal stuff pongs a lot and takes a few weeks to wear off but it doesn't mask the underlying smell. What has cleared that, I believe, is using the unit so that it got a good airing.
Milton can be used to kill the mould spores but it will also lighten the colour of the canvas and destroy the waterproofing qualities so it needs to be waterproofed afterwards. If there isn't any mould present than I wouldn't risk using Milton. I think it is probably just a generally musty old smell which a good airing should sort out.
A trick which I found worked well with previous folding campers I have had is to scatter a few tumble drier conditioner sheets about inside before packing away for the winter - this seems to keep nasty smells away and I have heard that it deters mice and moths from taking up residence as well. I'm not sure however if it would be a good idea to put these next to canvas when packing the awning away.
