The charger will have no influence at all on the lighting if it is not connected to the mains. Some chargers are also power supplies, 240vac down to 12vac. The 12vac is then rectified to 12vdc. I have known rectifiers to fail and the result is flickering lamps, chattering relays etc. because they are being fed alternating current.
Unplug the hook up lead and try the lights again, if they all still flicker shoot me!
