First of all, is it rotten or just badly stained?
I had to replace the top ply in an area under the bed due to a leak through the locker door. I usded a multitool saw and found it ideal for the task, another way is to use a router set at the depth of the ply, (usually about 3 or 4mm), a bit more messy but quicker.
As the ply is bonded to the ply using a multitool say means you cut a small piece of ply out so that you can get the saw into it and undercut the wood from the foam, try and leave the foam nice and level so that it supports the new ply. I ended up removing small letter-box sized pieces as that was as far as thre blade would reach, slow but gets there in the end. You will come across cross battens of wood that are there to strenghthen the floor in places, it's unlikely that they will need any attention.
Both areas are places where delamination takes place so with any luck, most of the ply will have already detached itself fron the foam making removal easier, but if so you are likely then to have to fix the delamination problem too.

Hi Declan, the rot at the door could be water ingress so have a good inspection around the door rubbers, look for cuts, bits missing, twisted out of place, etc., and does it shut properly? If it was me I'd place something like kitchen towel on the floor and gently spray around the door with a hose for a short while to see if water does indeed get in, if it does it will be pretty obvious on the paper. The pattern on the floor may suggest that quite a lot of water has got in and pooled in the lower trodden areas.
If not, better still, it may simply be that lots of wet footfall have saturated the carpet too many times.
As for delam kits, I've only used the one-shot type but for quite a few times over the years so can't comment on the other one. I chose it as it seemed less aggressive and didn't need weight on top or support from the bottom. They both work well, there are lots of tips on here on how to use them successfully but most of it is common sense, planning, and cleanliness as the can be messy.
