Most of the Trans Pennine is well maintained and fairly flat. There are the odd sections where it can get a bit rough and muddy where mountain bike tyres are an advantage, but not essential.
I'd personally go MTB as you are technically "off road" most of the time and you'll get a better ride.
Good luck with this. I've only done "bite size" chunks of the trail but would like to attempt the whole thing, but OH is not keen on it (not into the backpacking side of it and is scared of the miles).
I'm lucky that the North - South (Leeds - Chesterfield) branch runs through my town so there's not really a day that does by without me cycling some bit of it; it's a great trail.
