The technique of folding is like to like....ie spread it out flat, fold in half completely enclosing the upper section of the inner. Then go from there. Pitching on a tarp cut to size or a footprint groundsheet helps too. Any mud on the groundsheet section will wash off, don`t worry, but the upper section may be stained.

However, too late now. My suggestion is to get the hose and a soft brush out and sluice it down now before it has a chance to dry in and stain. Inners can be washed in the washing machine (low temp, non-bio powder, two rinses, drip dry) but no chance for a Diablo. Ger the worst off now, then next sunny day pitch the inner and use soapy water, your soft brush and a lot of rinsing on the worse stains. You could also tread it around in a paddling pool of soapy water if really bad and hose it down to rinse it.

Just remember not to use bio powders, and to rinse every particle of soap or cleaner out.
