On my s/h box, I simply use a quality electrical insulating tape inside and out to cover redundant fixing holes. That's been in place for many years now and performed it's role of sealing/waterproofing the box perfectly well.
The box surface needs to be perfectly dust/debris free, oil/grease free, and dry, to ensure tape adheres properly, so wiped with cleaner/degreaser like diluted washing up liquid (Roof boxes are usually made from ABS plastic, which has very poor resistance to most solvents/petro chem products and can be severely damaged by their use! - stick to a water based cleaner to be safe). Ensure all edges of tape are well adhered otherwise it can lead to it peeling off over time/use.
If you want to use grommets, then you need to find ones that suit both the diameter of the holes AND the roof box material thickness of YOUR box (someone else's box may well be different!), AND ensure they don't interfere with the fitting brackets/roof bars. IMHO, if fitted properly, tape is adequate and simpler.
