I use the Ibis hotel in Claremont Ferrand. It has a large enclosed carpark at the front of the hotel. You can find it by doing a search for Accord hotels.
The hotels chains that I have used in France all have secure car parks.(Etap/ Hotel B&B/ Kyriad). There is either a rolling gate or a rising barrier and you get a pin number for it and the pedestrian gate next to it. We always leave our car fully laden with camping equipment and never worry about it. Try www.eurapart.com for all the European hotel chains.
We stopped at a Kyriad near Montargis last summer and left the car fully loaded overnight. We kept an eye on it but it was fine and we had no need to worry.

I like the Kyriads, I can highly recommend them. The have a more personal touch than the other chains as they have manned reception round the clock rather than a machine to read your credit card after 7pm. They also have a bar and restaurant and tea and coffee making facilities in the room rather than a vending machine in reception.
The normal room price is a higher than the other chains but they do great online offers when not fully booked which have to be paid for when booking and are non refundable. I usually book an Etap or somewhere that takes your CC number but you have until 24 hours before you need the room to cancel with no charge. I then keep my eye on the Kyriad website until the offers come up and book that and cancel the Etap. The Kyriad on the seafront at Calais is lovely.
We stayed at the Etap in Clermont Ferrand last summer. The car park is fenced and secure- if I remember rightly I put in my visa at reception and it gave me a ticket with the password to open the fence gate. We left our car, roofbox and bikes on the car happily overnight. It is only accessed by the guests,

Stated in Clermont BB last year - no worries about the car in fenced car park of the BB furthest from town - It as a good view of Puy de Dom from the garden - spare some time to take the bus to the top to look down into the volcanic craters.
We've parked a car and caravan in a Formule 1 car park where we stayed overnight - sounds silly but it had rained really heavily all the way down, the site we wanted to stay on wasn't open, it was cold, late, and we couldn't be bothered looking anywhere else for an overnight stop. The hotel wasn't full, so there was plenty of room, but I imagine it would have to be by negotiation, and only if there was enough room and the car park layout suitable.
