Stationary water deteriorates like this:


After 1 day    Water will lose its Oxygen and absorb Carbon Dioxide
After 7 days   Water will become stale and taste acidic
After 14 days Water is unfit for human consumption
After 28 days Water will start to develop bacteria

flushing the system through with clean water dilutes the bacteria that have developed in your water system over 28 days but doesn't eradicate them.

The bacteria develop even if you empty your system as there will always be deposits of water left behind unless your pipework is thoroughly dried.
