We had a similar problem a few weeks ago. Initially we thought it was a problem with the toilet, and dismantled the toilet to try and find the problem. We also re-sealed around the outside water-filler door, and around the toilet cassette door. I posted a topic on here, and we did some more investigations. I'll try and search for the thread about it - but we discovered that the water was getting in in two different places.
The first was from the rear back panel, underneath - the plastic panel was in contact with the wooden floor and all the 'run-off' from the van ran down the plastic and on to the ply floor. The ply then swelled, and the next time it rained it trapped even more wet - and so each time it got worse. The second place was down the side of the awning rail at the junction of the back panel and side, where the tiniest little bit of sealant had been missed, but pouring water down (as happens when it rains) showed that a surprising amount got in through this tiny hole. These two places, in combination, led to a very wet back corner. We removed all the covering from the wallboard, replaced the faulty sealant, and made a modification to the rear panel with a right angled plastic section, sealed and screwed behind the underneath of the rear panel, which leads the water to drip off instead of running on to the floor panel. Fortunately we picked a very dry few weeks, and the panels dried out well inside the van, and the floor panel dried out. We cut the damaged ply floor area back and replaced it with new marine ply, which we also sealed with car underseal!
We've still to do something about the 'cosmetic' damage to the inside of the van - the plastic covering is still stripped off the wallboard in that corner, but at the moment we're still monitoring the situation in case any more wet ingress happens. When we're absolutely sure we don't have any more problems then I'll buy something to replace the damaged wall-lining. Friends have done theirs with a really nice vinyl, sealed down all the seams, and well-sealed around the bottom. As we don't use the shower, then as long as we mention the replacement lining to any subsequent buyer, then it shouldn't be a problem.
